Differentiate between @everyone or @group_name vs @your_username
Make it so pings directed to you show up as a red 8 pointed star instead of a red circle with a number like every other ping.
That way you won't go "Mark folder as read" when there's a server that pings @everyone regularly.

You can also right click a server, go to notification settings and "suppress @everyone and @here" if you want.
