Be able to pin/flag/bookmark messages for yourself in separate channels/servers/and DMs to go back and refer to them. Works like a pin but for just yourself.

  I can see the use of that to mark things to come back to later when you have the time.

  My idea was almost the same, as Judith said, the bookmark would help me a lot to return where I have to check for replies or activity (sometimes users don't ping or mention me so I have to check often for replies). My idea is to add Add bookmark option to message context menu to highlight the comment for a certain time or until disabled manually to let the user remember that position. A small bookmark icon will appear both on the channel and its server icon where the marked comment is. Optionally, the bookmark could have a count of bookmarks amount, have a different appearance, size and color chosen by the user.
